I don't know anything about CGI scripts
Can't say I know that much about Apache either, but I guess (if I understand you correctly) that you want to have your index page (eg index.html/index.php/etc) launching your CGI scripts (that by default are found in cgi-scripts/ IIRC - check the default site configuration to be sure: /etc/apache2/sites-available/default).

Check /etc/apache2/sites-available/default
But IIRC then there is an alias set for the cgi scripts folder as web-root/cgi or similar (ie some.domain.com/cgi). So in your html, you would just put the path to your scripts as /cgi (or whatever it is).
